Issue Summary
Hi,
I think this is a great module. Thank you.
I tried to install it at test server, and tried to delete several nodes and comments at once. The module looks like working well and delete all nodes and comments that I selected from screen. However, I still can find those nodes and comment at admin/content/comment and admin/content/node, undeleted.
I haven't had time to trace the code. Maybe I am wrong, but I suspect it has something to do with database prefix? Any idea?

No, it's not related to database prefix. Sorry.
These nodes and comments are deleted from admin/content/filter. However, links are still shown at admin/content/comment and admin/content/node, eventhough they return page not found.

Did you try clearing the cache? Also what happens if you delete only nodes first, then only comments?

I cannot reproduce this with the latest -dev code.
