The vocabulary that you'd like to use autotag with should be "Multiple select" and NOT "Required".

There doesn't seem to be a user interface in the autotagger settings page except for the option that says "No user input required before auto tagging. If checked, no user input will be required to automatically tag a node". This is a single check box. In other words there is no where that a particular taxonomy can be choosen.

In the taxonomy itself there is just the option that says 'Disable Autotag If checked, this Vocabulary will not be used by the Autotagger (Vocabularies that are marked as "Multiple Select" and are NOT makred as "Tags" or "Required" will use autotagger)'. Again this is a single check box.

So where and how is taxonomy selected?

What works for you?

Do you get the user interface?

How is the taxonomy to be used selected

When you assign the vocabulary to a given content type (in the edit vocabulary form) you are implicitly selecting the taxonomy.

I figured that...what was confusing was the image that accompanies the module in the project page...it says that there is a user interface where you can discover the terms found and specify that some should be ignored...its really confusing when, in the absence of explicit instructions, the demo image misleads you into thinking that your missing something!!
