If you open the following link in IE (I use 6) and resize the page smaller, the middle content gets pushed way down:

I've been trying to figure this out for some time now, but it's still a problem.
There are a couple of solutions on this post: http://drupal.org/node/26743 but not enough for me to follow how they fixed the problem.
One solution was:
i found solution, it was in input formats, automatic line break converter, i disabled it problem solved :)
but I'm not sure what this means exactly.
Any help would be greatly appreciated.... i'm getting ready to scrap this template based on spreadfirefox and use something else (other templates don't seem to be doing this to the middle content).

Looks more like the table is the problem
Your custom search form sitting in the table doesn't fit in the middle column, so IE pushes it down to where it can overlap the right section. That's what it looks like, anyway.
