Would it be too difficult to add a customization feature for the Settings -> "Display a warning message to users when they are redirected." option? At the moment, I believe I am constrained to being able to theme all Drupal warning messages exactly the same way -- which is workable but not quite as flexible as I would prefer. I would also appreciate being able to customize the text of the message. A nice bonus would be the ability to customize each individual redirect's warning message but this is not as important to me.

You can actually use the String Overrides module to change the string:
This page has been moved to <a href="@redirect">@redirect</a>. You will be automatically redirected in 10 seconds.
