This is a very strange problem. As the subject says, I have one codebase, and only some of the sites are down. Here's what the error says...

Since the PHPtemplate engine
Since the PHPtemplate engine is crashing I'd guess there is an error in one of your themes. Not all sites are down because not all sites are reading this code.
Try to find something in common with those sites that are down.
At least there is more information needed to crack this one...
Need DRUPAL-4-6 branch not HEAD
I was getting this same error and it was because I had d/led the HEAD version of phptemplate instead of getting the correct DRUPAL-4-6 version from contributions/theme-engines/phptemplate on CVS.
Try that maybe?
