I'm using both my primary and secondary links already, and I am attempting embed my login stuff into the upper right hand corner of the header of my page.

The best solution I've come up for this is using a 3rd menu, but I've been searching for about 3 hours and haven't been able to figure out what set of functions or code I can use to output a menu. Can anyone help me out?

Try to assign new region on that area, see http://drupal.org/node/171224.
