phpfreechat module is not working properly in nitobe theme. The IE is forcedly closed after sometime.

That sounds like a problem with the phpfreechat module. There's nothing in the theme that has the ability to close a browser window.

Are there any errors in your logs that show an exception in the theme files?

You will need to submit an issue to the maintainers of the phpfreechat module. There is no JavaScript in the Nitobe theme that could cause a browser window to close.
