I've just switched a user from the old d5 calais to the latest d6 and one of the changes is that vocabularies in use for a node float to the top. The user is finding this a bit of a trial as the UI is now inconsistent, particularly when going through large numbers of nodes. Is this a good candidate for being configurable at the admin level by content type/role?

Yes I think that it might be good to be configurable. The way it is now, they will remain in the same order relatively (meaning is you set one vocab to appear after another, if they both have terms they should remain in the same order). Regardless though, I can see validity in a patch that would make it something that could be turned on/off. If you can work up a patch I'll help review it and get it good for committing.
