Issue Summary
When using Node Hierarchy and NAT, you need to select both the node parent and the taxonomy parent for both module to stay in sync.
Can we have a way to expose the parent determination process for NAT?
Attached is a diff I just whipped up that seems to work. Not sure if it's the way you'd want to do it or the proper way.

Is this working with Node Hierarchy 6.x-1.x or 6.x-2.x?

I am going to mark this as "won't fix" because, IMO, it is redundant with the taxonomy system and not really applicable here.
If you feel otherwise, go ahead and re-open, but give a strong argument for this feature request.
