I tried running drush updatecode --svnsync, and it updates nicely all my modules. However, all the changes are not reflected in my svn so I need to manually add/delete the changes there. This used to work on the previous (module) drush however, any idea why it doesn't anymore?

please look for dupes for before filing new issue. the fix for this is in the next release.
