how we can implement this module with views module. we have already multiple views with relationship to their comments... we want to implement this module to our view... is there any way to do this?

I don't understand what your goal is. Nodqueue generally doesn't have anything to do with comments.
Also, if you're using rc3 I strongly recommend updating to the latest release.

i have two views of type story and then theme the views in tpl files ... now what i want to achieve is to use these views with nodequeue functionality... so, my objective here is to get only the arrows functionality to use the sort ordering. does this make sense...

It sounds like you're asking for the ability to re-order a queue through the Views interface. This is a feature request: #568100: Ordering Interface as Views Style Plugin.
