I was trying to move a few menu items around, change some weights, etc. All these changes take fine within admin/build/menu, but regardless of emptying caches or rebuilding menus, admin_menu is refusing to accept the new menu structure. For example, I have the Rules module. I edited the parent of admin/rules and set it to Site Configuration. The change took and the Rules menu now lives in Site Configuration within the Navigation menu block as well as the admin screen. Up in admin_menu though, its still there at the top level.

I tried many times clearing caches, going to the DB and manually emptying the cache tables, executing menu_rebuild(), going into menu_links and deleting all admin_menu entries and then running menu_rebuild again.. Nothing seems to make any difference.

You can follow up on that issue instead to track its status. If any information from this issue is missing in the other issue, please make sure you provide it over there.
