Another possibility I'm considering is that maybe the "sections/topics" functionality isn't really needed at all in this module. It largely mirrors (and relies upon) the existing "vocabulary/terms" functionality provided by the taxonomy module.
After playing with the module a little more, i think i understand the ramifications of your earlier comment. The sections/topics functionality is mirroring the functionality of taxonomy, but is not taxonomy. If you want to take advantage of taxo you have to go the extra step of adding the post to the taxonomy system and the publications section/topic system. This might be rather confusing because i'm not sure that this is the "Drupal way". Closer integration with taxonomy means your module is able to take advantage of the extra power that taxonomy provides.
With-out completely rewriting your module, what about allowing the sections/topics functionality to actually add nodes to the taxonomy? This improves out of the box usability because taxonomy won't also have to be properly configured.

First off, I have read a number of treads based on input related to various drupal topics from Mssr. Rampton and I must say that I am astounded by the depth and brillence of his mind in the drupal CMS area. So powerful! seems to just create upon its own creations.
Re: My take on current E-publish module ---
Without having to be too radical, I believe the basic problem here is that the E Publish module and the Drupal core taxonomy system, while maybe they do not technically do the exact same things, however they essentially have the same functions in terms of organizing a site.
As such, in the process of organizing ones site, when both of these functionalities come together in terms of site configuration and setup, it makes the process most confusing, particularly for the least experienced. For instance, the number of options which populate ones site doubles when the E Publishing module is installed and enabled. As such, the number of decisions and possible possibilities also doubles. This is not really what you want when you are configuring a site, again, particularly for the least experienced.
It would seem that what is needed is a simple decision as to making available for use either of the Drupal CMS: the Drupal core taxonomy system or the E Publish module as an add on, not both.
With the ever increasing advances in RSS, it would seem that content can large be directed and placed in various places on site a in conjunction with the current taxonomy system.
As for the E Publish module going forward, any publication (i.e. magazine/newspaper) would need the ability to have multiple sections and multiple topics, within a particulary section. If the module does not/can not handle this, then its use specifically for magazines/newspapers reduces its usefulness and the core taxonomy system would seem to be a better tool, despite its own current limitations.
Just my take on the matter!!!
