For the video settings in (admin/settings/lightbox2/general) I try to input the path for FLV Player. When I try it is not working because of the path (sites/all/modules/swftools/...). But when I try it as www.example.com/sites/all/modules/swftools/... did work.

I think this is a bug. Should able to support base_url. or I am missing something?

fixed in #723180: flvplayer path doesn't support sites in subdirectories
