I installed and configured this module as explained in the Readme file.
I added a Menu with Admin rights (http://www.google.fr): the link is displayed as usual, without icon and no new window is open when I click...
I am also using the Bookmarks module. Same result.
My theme is Bluemarine.

External links filter adds an input filter. This means only content that is passed through that filter may show icons. In core this only applies to nodes and comments.
