I've looked through the modules and I see Advanced Forum and one other module that allow threaded discussion in forums, but both are incompatible with OG Forums. Do I have to build custom code to get threading in OG Forums?

I'm not sure how OG Forum works, but in standard Drupal comments can be threaded or flat or both (user selected) on a per content type basis.

Does OG Forum explicitly disable that somehow?

Thanks! I hadn't realized that (yes, I am new to Drupal). That's fixed my problem.
