Can you please explain how the expiring of the points works? For some reason every time the cron runs, points are getting added to users and I don't want that to happen. I am using the api to deduct points from another module but I'm not sure if this is related.

The Points expiration fieldset at /admin/settings/userpoints explains how this works.
The "every time the cron runs, points are getting added to users" sounds like it's your custom code.
