I've had AT + CT working nicely for a long while. Then I upgraded both to the latest versions (AT 6.x-1.4 - CT 6.x-1.0-rc1) and since then CT reverted to autocomplete widget and it doesnt even show AT as an option in widget options. I tried rolling back to the versions I had before (from April 21) but this only made AT not work at all even for Taxonomy Tagging.

I just committed the Active Tags support to Content Taxonomy, so it will be available in the next version.
