I use simple cck fields - mostly texts. When cloning a node with such fields, the values are correctly retrieved from the original node. However, when saving the form, they are not saved. when editing, the fields are blank, this is how it shows that they were not saved. Putting the values again (while editing) and saving the form, saves the values correctly.

What is wrong?

What clone method are you using? Are you using any field-level access controls?

I don't understand the question; I use the regular Clone menu item which is added to the menu.
The link redirects to: node/$nid/clone

If you mean Content Permission - then yes, and all CCK fields used are given editing permissions. Anyway, the problem occurs to admin user (user 1), as well.
