I'm trying to create a view of activity having to do with one user. The Activity: User id relationship gets me the activity by user, how do I get the activity relating to user, such as someone flagging the user's node for example.

Could you shed some light on how you pulled this off? I have been unable to find any Activity related fields when trying to create my own custom views.

Are you using the latest version of activity? It ships with some views.
