This will be the ultimate to region manager. It is Jquery Drag Drop Blocks. I installed this module to be found here: http://drupal.org/project/jquery_drag_drop and it works, there is now a way to save the query after you moved the block, read: http://drupal.org/node/368643
If you have a problem with the port of jquery D5 to D6 i will send you my patched version

q0rban commentedYes, this would be awesome, however very complex when you take into account certain blocks only being allowed in certain regions. I would love to get this working though. Patches welcome!

q0rban commentedYes, it is simpler, but it would still require going to the region manager afterward to change the ordering of the blocks. Drag and Drop would solve that issue.
