I'm using markdown input filter for nodes. While live preview within comments works as expected (including markdown) it doesn't work for node body itself. It seems that only default input filters are processed. Is there a chance to archieve a live preview for custom input filters?

The fix was always there in 6.x-dev release. However, 6.x-1.2 has now been released.
