I use Tiny Tiny MCE and in this module I do not find plugin_reg.php file witch must be edited for TinyMCE. I think this is why this module does not opens links in AJAX windows.
So how to fix this problem?

Same problem here with TinyMCE (and wysiwyg module). I am using apture 1.5 though.
Links do not open in windows but instead redirect to the page in question.
Not sure if this is by design: But embedded media does not show either (only a placeholder) and is missing control elements (such as the "play" icon for youtube videos).
