Embed overlay shows whether it's enabled or not.

The embed code display is still present despite not having that option checked. It also overlays when the video is paused. How can i remove this?

I haven't been able to duplicate this issue in my testing. The embed box isn't visible for me unless I specifically check the box in the content type settings. Are you sure you're looking at the settings for the correct content type?
Also, can you verify that you haven't created any custom template files for your site?
If you're using a custom theme, you might try temporarily switching back to a core theme such as Garland and see if the problem persists.

It seems that it only appears on externally hosted media that doesn't display it's own skin and instead uses the default JW player skin(it doesn't occur with youtube videos). I do have a slight modification to the module which allows me to run myspace videos. The myspace vids use JW player to display whereas youtube videos display in the youtube player, so perhaps JW player gives this embed option by default and it's not being handled by the module at all...
