1. I installed the minimal Drupal install with MySQL.
2. The available updates section tells me that the July 1, 2009 core version needs updated (but that's the version I have installed).

Drupal 6.13 is out on July 1st, 2009. I was confused at first as well, but Drupal.org listed that there is no new features. It's just an update from 6.12 to 6.13

I have the similar problem, the only difference is I have updated 6.12 to 6.13. I tried in many different ways, but it still says that I have the old version. You can see my topic here: http://drupal.org/node/508444
