All contrib disabled on upgrade to 6.13 when Contrib Toggle installed but *not* actively used

This module was working great to disable all modules AND re-enable them after an upgrade. It would have all previous modules ticked in the check box so all you had to do was resave and voila' all modules were reenabled. With the 6.13 upgrade this is no longer working; after the upgrade you must re check and enable all modules by one by one.

Sorry, what you describe is not correct. It is intended that a future version of Contrib Toggle will provide a feature to re-enable modules, but this has never been available in any version to date. Thus, the change to Drupal 6.13 is not the cause of the change in behaviour you have seen.
It sounds previously you were failing to click "Save Configuration" after clicking the "Disable Contrib" button, which meant that the modules were still enabled during the upgrade process and thus were still ticked afterwards. This time round, you must have followed the correct procedure and actually saved the configuration after disabling the modules (as you are supposed to) and thus found they were deactivated still after upgrade.

Hmm... I'm not yet certain that Contrib Toggle is responsible for this, but I am seeing a behaviour like that described by the OP. The OP was incorrect in believing that Contrib Toggle previously reactivated disabled modules, but in related news it does now appear that in at least some cases all contrib modules are deactivated on upgrade to Drupal 6.13—even though they have not been marked for deactivation.
It is plausible that this might be somehow related to Contrib Toggle being activated, though the only evidence to date is circumstantial, which is that this has not occurred on every Drupal 6.13 upgrade, but has been seen on two that had Contrib Toggle installed. There is nothing in the Drupal 6.13 release notes that would suggest changes of importance to module activation and deactivation have occurred, but I will certainly be looking into this further. Any further bug reports/regressions would be most appreciated.
