Go into admin->themes and
Go into admin->themes and edit the theme you are currently using. There should be an option to disable primary links there. [Edit: At least it is in Drupal 4.6. I noticed the Drupal 4.7 tag, so that may have changed. Doesn't hurt to look though!]

Still wondering myself...
How would I go about removing "edit primary links" from Drupal 4.7's navigation menu? It's nowhere to be found, not in themes , not in the global settings.

Fix of remove edit links - Drupal 4.7
Go to admin/settings/menu and select the value "No primary links" for "Menu containing primary links" in the "Primary links settings"
I know where to edit them
I know where to edit them just mine are not even showing up in the listed items. I get this warning on every page.
