I've installed on drupal into domain.com root, another into root/site2 which will be mapperto anotehr domain.
Problem in that .htaccess from first installtion in the root overrides .htaccess stuff for root/site2!!!
How to handle that?!

You can't have nested Drupal installations. You'll have to move the root/site2 installation to a folder parallel in the directory structure of the original install.
