How does this work? Can you set hovertips to work automatically with Glossary or do you have to put code in for every term within the content?

On the Glossary Settings page, click on the tab at the top for the filter you will be using (e.g., "Filtered HTML"). At the bottom of that page, look for the Hovertip option under the "Term indicator:" section.
