I recently installed Drupal (wow, a lot of fun and a well designed CMS!) and ran into the following issue:
The Primary and Secondary Links are not displaying correctly.
The specific issue is that only the last one in the list appears. e.g. When I added 5 links to "Primary Links", only the last one would appear. When I deleted the last link, only the 4th would appear. This applies to Secondary Links as well. I have tried switching between a couple different themes and the issue is the same on each. Ps- I would like to say "thanks" to all the people who created Drupal. I have tried quite a few CMS applications and have come away dissappointed each time. In my week long test of Drupal I have come away impressed. The program is user friendly, has clean code, has good documentation, and a lively community. Drupal is a great balance of a robust application with hundreds (!) of great user created add-ons to serve a huge spectrum of needs. I very, very impressed. The navigation/menu system, especially, is well convieved and works wonderfully.

I had that part correct, but
I had that part correct, but your hint resolved the issue :D
My problem was that as I was using placeholders I had all the links going to the same node. When I changed up the nodes (node/1, node/2, node/3, etc) the links then worked.
