If you enable the custom filter, it should only affect the overall spam score if one or more custom filters match the currently filtered content. I currently have 0 custom filters defined, but if I enable the custom filter module it will assign a score of "40" to all spam content causing content that other filters have clearly identified as spam to slip through and be marked as not spam.
