No notification via cron

Everything seems to be installed properly, the Notify-Module as well as the cron-job: After modifying content and flushing the e-mail queue manually, all users, who subscribed, got an e-mail. After modifying content again, nothing happens while the cron-job is running (even when cron was started manually). Flushing the queue again sends out the e-mails.
The notification settings are once per day at 06:00h. Cron starts everyday at 00:30h.
What's the missing link between notify and cron?
