cron_mt_verify_cli() is not reliable

There are some situations where cron_mt_verify_cli() will return false positives. See #534626: The drush_verify_cli() function is not completely reliable as it returns false positives in some situations and #413502: cli test fails: "drush.php is designed to run via the command line" for more details as to why this is so.
