Transparent pop-up windows

I have experienced problems with transparent pop-up windows when using this theme, e.g. in combination with BU/Markdown-editor. Pop-up windows for e.g. picture/link insertions gets transparent backgrounds but I have not been able to pin point which class sets this property. The problem has not appeared in any other theme I have used.
