If you have multiple vocabularies, and set a content type automatic alias to be [term-raw]/[title-raw], even though the help says it will select the 'Unfiltered name of top taxonomy term', it apparently selects a lower weighted vocabulary instead. This is confusing from how I expected vocabulary weights to be resolved.

Can you provide a simplified repeatable test case or a simpletest that shows this bug?

I haven't heard of any bugs in the way that the lowest weight taxonomy is selected, except for a revision problem. Upgrading to 6.x-1.x-dev may solve the problem as well.
