For example, if I create a minpercentrate method with the Default product percent shipping rate: 10% and raise the rate for a specific product to 20%, only the 10% rate is reflected at checkout.

I fixed this, as well as a few other things, with this patch (#622236: product-specific overrides, reverting to default rate, displaying default rate). Hope it helps!
