If I use [weblink:node_id] to point to a "weblink" node it works fine. However, if I use [weblink:node_id] or [weblink:node_id/link_id] to reference related links in a "story" node, I get working links, but the title is "(Link not found)".

That's definitely a bug. I'll fix this in the next code drop.
