I created a copy of views-bonus-export.csv.tpl.php in my theme folder. It is recognize, however, the export script no longer functions. Instead of a file/download, I get a WSOD.

Its possible(even likely) that you aren't actually getting a WSOD but are having the problem mentioned in #552652: Custom theme files don't get the $themed_rows variable. Is it possible for you to test this?
