I upgraded from 6.x-1.x-dev to 6.x-3.x-dev, ran update.php, visited admin/build/modules page, but now still all my menu items are gone. Except for the Icon, and username+logout to the right. All in between is gone. How to fix?

OK solved... Had to manually move stuff from Navigation menu to Administration Menu.

Just ran into this myself. You shouldn't have to manually move stuff when upgrading the module. There's obviously a broken or missing update somewhere in admin_menu.install

However, marking as duplicate of #538714: Some menu items disappeared after upgrade to 6.x-3.0-alpha2. Please search for existing issues before submitting a new one.
You can follow up on that issue to track its status instead. If any information from this issue is missing in the other issue, please make sure you provide it over there.

Actually, the solution provided here sounds interesting. I would highly appreciate if this bit would be added to the other issue.
