I have pathauto installed and clean urls enabled.
Link to taxonomy term with aliases works fine but links to nodes with aliases takes me to front page. When I disable clean urls links works fine.

What other modules do you have installed? If you try disabling some of those other modules (one by one, ideally) does the problem go away?

I first installed drupal in sub folder and it works perfectly. I have copied the drupal files from sub folder to root directory and changed .htaccess ("RewriteBase /subfolder" changed to "RewriteBase /").
No database or modules changed during the switch to root directory. After the switch everything is works excepts of pathauto and clean urls together.

I've never heard of this before and am still not really sure what it could be.

If you try with a fresh install are you able to repeat this?
