To reproduce:
enable autotagging and tagthenet and yahoo on an autotagging vocabulary
create/update content of type where the autotagging vocabulary is not enabled
you will see that terms are generated but not associated with this node

Acknowledged. Needs a check to see if the vocabulary exists and enabled on the target node prior to assocation.
