normally on different sites files uploaded go on different folders, but now with domain access I have all sites uploading in the same place, how I can change it?

You really can't, as the internal mechanisms for this are too complex.

If you are using CCK filefield or imagefield, however, you can use the provided domain tokens to specify the upload directory.
