I am having a problem that only some of my feeds are being refreshed on chron run. Chron is not timing out or giving an error, rather displays a successful chron run message. When I manuallyl hit the refresh, the feed is updated. is there anything I am doing wrong?

The solution really depends on how old is your -dev package.
At admin/content/node-type/feed, do you have a "Minimum refresh period:" setting w/ an "As often as possible" option?

Greetings and thanks for the reply- I am using 6.x-1.8 ... I have the refresh set for 30 minutes... I have hundreds of feeds and get no chron error running the update manually.... yet after I run it I am finding several feeds that are not updated... yet if I manually hit refresh they update the feed... the thing is they all update with no error on refresh, and when chron is run there is no error.. however I can see clearly feeds were not updated...

Are you using 6.14? Please upgrade to FeedAPI 6.x 1.9. There is a documented compatibility issue between D 6.14 and FeedAPI >=6.x 1.8, see front page http://drupal.org/project/feedapi
