I upgraded to 1.0.3, and added generated htaccess lines to my htaccess - which is used for several sites I run off a Drupal install.
Boost worked fine for one site (default), but for others, index pages were trying to take me to index of the default site.
I was trying to do it quickly at the time; blithely unaware of boost adding info for my default site - www.defaultsite.com - to the htaccess rules. This was, I believe, the issue.
Looked to me as if, to use generated rules, I would have to add various rules from other sites using Boost; but I also have a couple of minor sites that don't have Boost enabled, so for these would need something else. Too much to me I'm afraid!
Anyway, I have checked info; realised re boosted1.txt - which I had used before - and using this now; all seems fine.
So I don't need problem fixed: just wonder if note in documentation, and on generated htaccess page, might help someone.

boost/htaccess/boosted2.txtinstead of the default one generated at/admin/settings/performance/boost-rules
