For development purposes, my website is currently hosted under www.mywebsite.com/temporary.

The whole site seems to work, except for popup_filter. For some reason the clickable links refer to www.mywebsite.com and therefore don't work. I can still edit this out of the time being by adding "temporary/" at the beginning of every link, but my mouseover targets don't work anymore and I don't see how I can fix this.

They are setup as "node=23" and now they refer to
www.mywebsite.com/node-23
rather than
www.mywebsite.com/temporary/node-23

Is this something I should fix? Or is it a bug?

Please uninstall the popup_filter module, download popup, and use the popup filter module bundled with it.
