While debuging some different issue with community tags I noticed the following:
If to remove all content types from the vocabulary (that is used with community tags) configuration settings, than if the tagging block is used to tag a node, the new tags will receive 'vid' equal to 0 in the term_data table.

Fixed as part of #436460: Tags can be assigned to all content types - community tagging form will not be displayed if tagging vocabulary is not associated with any content types.
