We have an existing web site and we are looking to move into Drupal. We are planning to do this in phases ad we would like to use our existing domain name to serve up both our Drupal Content and our non Drupal content. We have installed Drupal and created our sites folder for our project. Now all content flows through drupal. How can we configure it such that our non-drupal content is still processed.

On Apache we have the following structure:

- htdocs
+ DomainName.com
+ Drupal
-> sites
=> DomainName.com

We would like to still be able to refer to http://DomainName.com/index.php for our non-drupal content. But there are sub-pages and folders that we would like to have under drupal CMS.

Try using http://drupal.org/node/43816 to have sub-domains helping you sort out which index.php should handle incoming trafic.
