Issue Summary
Hi. I have invisimail enabled, and I've included it as a filter in several different input formats.
Email obfuscation doesn't work at all: email addresses aren't being encoded, either in existing content, or in new content that I enter.
In the simplest case, I created a custom input format that uses only the "Encode email addresses" filter. It still doesn't work.

Changing to critical since the module is completely unusable in its current state, at least for me.

I experienced the same problem, and came up with a workaround, which should take the priority down to normal. From the readme:
3. Activate the filter at Administer -> Site configuration -> Input formats and click configure for the input format where you want to add the invisimail filter
4. Optionally configure the filter settings by clicking the configure tab on the input format screen where the "Encode email addresses" box is checked
If in step #4 you choose to have email addresses automatically converted for you, and then you go into your pages and remove any manually-created mailto links, then the plug-in will perform the task for you.
Unfortunately, if you don't have control over the mailto tags (such as if they are user-created and exist on many different pages), then this workaround won't help you.

What made it work for me was going to the "Rearrange" tab in Input Filters and moving "Encode E-mail Address" to the last on the list.
