Would be good if it were possible to use the 'Gradebook' taxonomy for content types without them automatically being considered as assignments. I have a content type 'Notes' which I'd like to classify using the 'Gradebook' taxonomy but once I add this type to the taxonomy it acquires tjhe assignment specific fields.

That's the purpose of the Gradebook taxonomy - its specifically created to identify and categorize assignment nodes. You should only use the Gradebook taxonomy when you want to associate the content with the gradebook. It seems like you could create a separate vocabulary for general organization of course content. You could then add the assignment types to that, more general, vocabulary if you like...just an idea.
