The module using instruction syas:'Insert [popup] tags in content, and set the input format to "Popup filter"'

Is there possibility to show popups (using its synthax) not only from contents, but from any blocks such as header, footer, menues etc?

Absolutely. Create a block, put it's input format to 'Popup filter' and put your [popup] tags in its content.
Now put the block in the header, footer, etc...
